Allow users to make views without folders. And views with grouped metadata.
Make default view showing "all documents" without folders with possibility to filter columns on one or more metadata. Allow users to make views by filters on metadata in columns not on the whole column.

Like the idea of excluding the folder from the view where folders and documents reside in the same folders.
The option could be to display folders only in the navigation panel on the left
